I took your example spec with editor 588, set the root net property, saved, closed, and reopened the spec. The editor had "forgotten" the setting. To me, this looks like a bug.
Note that the spec attached to this issue is invalid, and will exhibit the same problem - it can be fixed by removing the attribute isRootNet=true from one of the nets in the spec xml.

I have tried this with a simple spec. There the root net could be changed. Please send me the spec that causes this behaviour by email.
